I guess one part of the government pays another part of the government and it makes it look like some kind of justice has been done.

Maybe it's called the Serious Fraud Office because that's what they do? Hiding in plain sight!

How does that work ? How can you fine an office that takes money from the public purse ?

Its old nickname is the Serious Farce Office, because all the major cases it took on were unsuccessful.  In this case, I think BAE got away with it too.  You just call a bribe a consultancy fee.
